Customizing the 404

Is there a way to gain access to the 404 page to customize it beyond the theme customization? I know there are plug-ins that will help me but it would be nice if it were native to the theme.
If I do use a plug-in and change the code in the PHP how will that work when the theme is updated? Will I have to go back in and change the PHP after every update?
